My 4-year-old daughter always likes to sit and watch the boats in the harbor on Water Street (just north of the rock). There's an yummy ice cream shop across the street (Peaceful Meadows) which adds to the fun. If you want to do something educational, you could check out the Jenney Grist Mill, or Plimoth Plantation (this Saturday 6/23, there's a strawberry thanksgiving thing at Plimoth Plantation). Have fun!

The one and only time I went to Plymouth (last spring), it absolutely poured rain and I was hugely pregnant. We went to the plantation, which is probably lovely when it's dry. The grist mill is interesting and the boat is cool. I didn't get to see the rest of the town, since I was chaperoning a school field trip, but it looked lovely.
Plimouth Plantation. It's a wonderful place to take kids, and it's pretty close by.

For eating...go to the docks. I think there's a place called the Lobster Hut that's supposed to be good. The Plimouth page has some recommendations listed as well. I've never been to most of these, so I can't vouch for them, but it's a place to start.

We went on the best whale watch EVER in Plymouth. I don't remember which operator we used, but there's a dock that's centrally located with at least 5 people running boats from the harbor.
